High Speed Reconfigurable Accelerator for Word Matching Stage of Blast In

Abstract

BLAST (basic local alignment search tool) is one of the most popular sequence analysis tools used by molecular biologists. It is designed to efficiently find similar regions between two sequences that have biological significance. Because the genomic databases size is growing rapidly, when performing a complete genomic database search of the computation time of BLAST, it is continuously increasing. There is a clear need to accelerate this process, In this paper, we present a new approach for genomic sequence database by using hash function to accelerate this word matching process. In order to derive an efficient structure for BLASTN, we propose a high speed reconfigurable architecture to accelerate the computation of the word-matching stage. It show the output 1 the word is matching it shows the word is not matched. The experimental results show that the FPGA implementation achieves a speedup around one order of magnitude compared to the NCBI BLASTN.
